The mods in your ATS mod file would be mods you have added to your game from sites and nothing to do with workshop mods. Then you can add the mods, if you had any, back into your ATS mod file. Then start the game again and select your last save game and if you had mods added it will give you a warning, just ignore the warning and it should load back to where you left off but without any mods if you had any. Then install the game again and that will give you a vanilla game without any mods. That will remove the local files from your game. Then go to your steam library, right click on ATS and select delete local content. Make a new file in your My Documents and move all your mods from your ATS mod folder, if you have any, into that new file. If you have mods in your game de-activate them.
